It's more when you have more sustantial things out of tune, when they're clearly not meant to be (Aphex Twin, Autechre, and Nonplace Urban Field notably have written stuff with off tunings which seem to be clearly deliberate and are very effective) where this bothers us. As you pay attention to the issue, I doubt it'll be a problem.
