cheap thrills on metcalfe & their used store on bishop is the one i'd
recommend.  it has everything from electronics to avant garde to noise
to rock to jazz to whatever.  best store in town, hands down, & lives up
to its name (i.e. it is cheap), plus it has an amazing selection.  lots
of cologne stuff there lately too, if you're into that.

disquivel on the corner of st-laurent & maisonneuve is also
recommendable; it has a good selection of vinyls in many genres
including idm, & the prices are decent.  musique noize on st-laurent
(around des pins) is also good but i don't know if they reopened yet;
they've been moving recently.  their vinyl selection is eclectic but
very nice.

also, if perchance you are into indie/post-rock, you might want to visit
l'oblique, on the corner of rivard & marie-anne.  lots of choice, lots
of vinyl, but yeah, mostly rock (though i've seen some rephlex stuff).

those are the ones i know to be among the best stores for electronic
music.  hope that helps.
