Gramaphone has an ambient/experimental section that has A-Musik, Skam,
Clear, Rephlex, Thrill Jockey, etc. stuff. They usually get in all of the
new albums/CDs that we talk about. Although if you ask about Autechre in
the store, most will say "who?" but just ask for the experimental buyer, he
seems to know his shit.

For other Chicago IDM stores, Reckless has a half-assed electronica section.
Vintage Vinyl in Evanston has alot of older experimental electronic stuff
(plus an amazing selection of old Factory/4AD/Creation stuff) and gets in
small quantities of new titles, just ask ahead of time. Lastly, the new
Virgin Megastore on Michigan Ave. has an amazing, albeit commercial,
electronica section.
